[Ab] Resumo:A novel Gram-stain-negative, strictly aerobic, non-flagellated and rod-shaped bacterium, designated HF004 , was isolated from a marine sediment sample collected from the coast of Weihai, China. The strain grew optimally at 28 °C, pH 7.5-8.0 and in the presence of 2.0-3.0 % (w/v) NaCl. Based on the 16S rRNA gene sequence analysis, strain HF004 was a member of the genus Halioglobus, appearing to be closely related to Halioglobus pacificus (96.1 %) and Halioglobus japonicus (95.6 %). The major fatty acids were summed feature 3 (i.e. C16 : 1ω7c and/or iso-C15 : 0 2-OH), C17 : 1ω8c and C18 : 1ω7c. The major polar lipids were diphosphatidylglycerol, phosphatidylethanolamine and phosphatidylglycerol. The predominant respiratory quinone was Q-8. The DNA G+C content was 57.2 mol%. Cells of strain HF004 were rod-shaped and formed circular, mucous and beige-pigmented colonies on marine agar after incubation for 72 h at 28 °C. On the basis of phenotypic, genotypic and phylogenetic evidence, strain HF004 is presented as a novel species, for which the name Halioglobus lutimaris sp. nov. is proposed. The type strain is HF004 (=KCTC 42395 =MCCC 1H00127 ).

[Ab] Resumo:An aerobic, Gram-negative, motile by means of a single polar flagellum, and ovoid-shaped bacterium, designated D3 , was isolated from shallow stream sediments in Sinan-gun, South Korea. Growth occurred at 15-40 °C (optimum 35 °C), at pH 7.0-8.0 (optimum pH 7.0), and at an optimum NaCl concentration of 0.5 % (w/v). The major cellular fatty acids (>7 % of the total) were C16 : 0, C18 : 0 2-OH, summed feature 3 (C16 : 1ω7c and/or C16 : 1ω6c) and summed feature 8 (C18 : 1ω7c and/or C18 : 1ω6c). The predominant quinone was ubiquinone-10, and the G+C content of the genomic DNA of strain D3 was 73.1 mol%. The major polyamine was spermidine. The major polar lipids of the isolate were diphosphatidylglycerol, phosphatidylcholine, phosphatidylethanolamine and phosphatidylglycerol. Phylogenetic analysis based on 16S rRNA gene sequences indicated that strain D3 clustered with Roseomonas aquatica TR53 within the genus Roseomonas. The 16S rRNA gene sequence of strain D3 showed the highest sequence similarity to R. aquatica TR53 (95.9 %), followed by Roseomonas rosea 173-96 (95.7 %) and Roseomonas aerilata 5420S-30 (95.0 %). Based on the phenotypic, phylogenetic and chemotaxonomic characterization, strain D3 represents a novel species of the genus Roseomonas, for which the name Roseomonas fluminis sp. nov. is proposed. The type strain is D3 (=KACC 19269 =JCM 31968 ).

[Ab] Resumo:In meso crystallization of membrane proteins from lipidic mesophases is central to protein structural biology but limited to membrane proteins with small extracellular domains (ECDs), comparable to the water channels (3-5 nm) of the mesophase. Here we present a strategy expanding the scope of in meso crystallization to membrane proteins with very large ECDs. We combine monoacylglycerols and phospholipids to design thermodynamically stable ultra-swollen bicontinuous cubic phases of double-gyroid (Ia3d), double-diamond (Pn3m), and double-primitive (Im3m) space groups, with water channels five times larger than traditional lipidic mesophases, and showing re-entrant behavior upon increasing hydration, of sequences Ia3d→Pn3m→Ia3d and Pn3m→Im3m→Pn3m, unknown in lipid self-assembly. We use these mesophases to crystallize membrane proteins with ECDs inaccessible to conventional in meso crystallization, demonstrating the methodology on the Gloeobacter ligand-gated ion channel (GLIC) protein, and show substantial modulation of packing, molecular contacts and activation state of the ensued proteins crystals, illuminating a general strategy in protein structural biology.

[Ab] Resumo:A Kribbella strain FSN23 was isolated from soil sample which was collected from Caygoren Dam lakeside located in Sindirgi, Turkey. The isolate was investigated using a polyphasic approach consisting of numeric, chemotaxonomic and molecular analysis. The isolate indicated chemotaxonomic, morphological and phylogenetic properties associated with members of the genus Kribbella. Phylogenetic analysis based on the 16S rRNA sequence of the strain demonstrated that the strain forms a subclade with K. aluminosa HKI 0478 and K. jejuensis HD9 . The organism formed an extensively branched substrate and aerial hyphae which generated spiral chains of spores with smooth surfaces. The cell wall contained LL-diaminopimelic acid, and the whole cell sugars were glucose and ribose along with trace amounts of mannose. The polar lipids were identified as phosphatidylglycerol, diphosphatidylglycerol, four unidentified lipids and five unidentified polar lipids. The predominant menaquinone was MK-9(H ). The major cellular fatty acids were anteiso-C and iso-C . Polyphasic taxonomy properties confirm that strain FSN23 represents a novel Kribbella taxon distinguished from closely related type strains. Hence, strain FSN23 (=KCTC 29220 = DSM 27082 ) is proposed as the type strain of a novel species with the name Kribbella sindirgiensis sp. nov.

[Ab] Resumo:A novel bacterial strain, A3 , was isolated from the intestines of the sea urchin Strongylocentrotus droebachiensis collected in Øresund, Denmark. The strain was Gram-reaction-negative, rod-shaped and facultatively anaerobic, and displayed growth at 5-25 °C (optimum 20 °C), pH 7-9 (optimum at pH 7) and 1-6 % (w/v) NaCl (optimum 3 %). Furthermore, strain A3 grew on agar, agarose, κ-carrageenan, alginate and laminarin as sole carbon source. Complete liquefaction of agar and κ-carrageenan was observed on solid plate media as a result of enzymatic activities. Major fatty acids were summed feature 3 (C16 : 1ω7c and/or C16 : 1ω6c) and C16 : 0. The respiratory quinones were determined to be ubiquinones Q-8 (92 %) and Q-7 (8 %), and polar lipids were phosphatidylethanolamine, phosphatidylglycerol and diphosphatidylglycerol. The DNA G+C content was 36.9 mol%. Phylogenetical analyses based on the 16S rRNA gene showed that the bacterium was affiliated with the genus Colwellia within the Alteromonadaceae of the Gammaproteobacteria. The level of 16S rRNA gene sequence similarity between strain A3 and its closest relatives in the genus Colwellia (C. psychrerythraea ATCC 27364 and C. asteriadis KMD 002 ) was 97.5 %. The average nucleotide identity between strain A3 and other members of Colwellia was 78.6-80.5 %, and DNA-DNA hybridization prediction revealed values of less than 23 % relatedness between strain A3 and other Colwellia species. The phenotypic, phylogenetic and genomic analyses support the hypothesis that strain A3 represents a novel species of the genus Colwellia, for which the name Colwellia echini sp. nov. is proposed. The type strain is A3 (=LMG 30125 =NCIMB 15095 ).

[Ab] Resumo:A Gram-stain-negative, aerobic, non-motile and ovoid or rod-shaped bacterial strain, designated JSSK-16 , was isolated from the place where the ocean and a freshwater spring meet at Jeju Island, South Korea. Strain JSSK-16 grew optimally at 30 °C, at pH 6.5-8.0 and in the presence of 2.0-4.0 % (w/v) NaCl. The neighbour-joining phylogenetic tree based on 16S rRNA gene sequences showed that strain JSSK-16 joined the clade comprising the type strains of Jannaschia species. Strain JSSK-16 exhibited 16S rRNA gene sequence similarity values of 97.5 and 97.1 % to the type strains of Jannaschia donghaensis and Jannaschia faecimaris, respectively, and of 94.1-96.6 % to the type strains of the other Jannaschia species. Strain JSSK-16 contained Q-10 as the predominant ubiquinone and C18 : 1ω7c, 11-methyl C18 : 1ω7c and C18 : 0 as the major fatty acids. The major polar lipids detected in strain JSSK-16 were phosphatidylcholine, phosphatidylglycerol and phosphatidylethanolamine. The DNA G+C content of strain JSSK-16T was 68.8 mol% and its DNA-DNA relatedness values with the type strains of J. donghaensis and J. faecimaris were 18 and 12, respectively. Differential phenotypic properties, together with its phylogenetic and genetic distinctiveness, revealed that strain JSSK-16 is separated from recognized species of the genus Jannaschia. On the basis of the data presented, strain JSSK-16 is considered to represent a novel species of the genus Jannaschia, for which the name Jannaschia confluentis sp. nov. is proposed. The type strain is JSSK-16T (=KACC 19436 =KCTC 62137 =NBRC 113018 ).

[Ab] Resumo:A novel marine Gram-negative bacterium, designated strain GH1-23 , was isolated from a tidal mudflat sample collected at Dongmak seashore on Gangwha Island, Republic of Korea and its taxonomic position was determined through a polyphasic investigation. The bacterium was strictly aerobic, chemoheterotrophic, catalase- and oxidase-positive, consisted of non-motile rods and grew optimally at 30 °C, pH 7 and 1 % NaCl. The predominant cellular fatty acids were C18 : 1ω7c and cyclo-C19 : 0ω8c. The major isoprenoid quinone was Q-10. The major polar lipids were phosphatidylglycerol, a phosphoglycolipid and an aminolipid. Comparative 16S rRNA gene sequence analysis revealed that the isolate was closely related to members of the genus Maribius. The highest 16S rRNA gene sequence similarity was found to be 97.5 % to Maribius salinus followed by 97.4 % to Maribius pelagius; levels of 16S rRNA gene sequence similarity between the novel strain and other representatives of family Rhodobacteraceae were <95.5 %. The DNA G+C content was 66.7 mol % and DNA-DNA relatedness values with the type strains of species of the genus Maribius were 33-39 %. Based on combined data from a polyphasic investigation, strain GH1-23 (=KCTC 52957 =DSM 104950 ) represents a novel species of the genus Maribius, for which the name Maribius pontilimi sp. nov. is proposed.

[Ab] Resumo:An aerobic, Gram-staining-variable, rod-shaped, endospore-forming and motile bacterial strain, designated CJ6 , was isolated from a tidal flat on Ganghwa Island, South Korea. The isolate was characterized based on a polyphasic taxonomy approach. Strain CJ6 grew optimally on R2A agar media at 30 °C and pH 7. Phylogenetic analysis based on the 16S rRNA gene sequence revealed that strain CJ6 belonged to the genus Paenibacillus, displaying the highest sequence similarity to Paenibacillus vulneris CCUG 53270 (97.0 %) and clearly defined strain CJ6 as a novel species within the genus. The G+C content of the genomic DNA was 49.9 mol%. The major polar lipid contents of strain CJ6 were phosphatidylmonomethylethanolamine, diphosphatidylglycerol, phosphatidylglycerol, phosphatidylethanolamine and unidentified glycolipids. MK-7 was detected as the major respiratory quinone. The dominant fatty acid was anteiso-C15 : 0. Analyses of phylogenetic, phenotypic, biochemical and chemotaxonomic characteristics indicated that strain CJ6 was distinguishable from its closely related type strains. Therefore, strain CJ6 represents a novel species in the genus Paenibacillus, for which name Paenibacilluslimicola sp. nov. is proposed; the type strain is CJ6 (=KACC 19303 =JCM 32079 ).

[Ab] Resumo:A Gram-stain-negative, aerobic, non-motile and coccoid, ovoid or rod-shaped bacterial strain, designated OISW-6 , was isolated from seawater near Oido, a South Korean island, and subjected to a polyphasic taxonomic study. Strain OISW-6 grew optimally at 25 °C, at pH 7.0-8.0 and in the presence of 2.0-3.0 % (w/v) NaCl. The phylogenetic trees based on 16S rRNA gene sequences showed that strain OISW-6 fell within the clade comprising the type strains of Loktanella species. Strain OISW-6 exhibited 16S rRNA gene sequence similarity values of 97.0-98.9 % to Loktanellamaricola, Loktanellatamlensis, Loktanellarosea, Loktanellamaritima, Loktanellasediminilitoris and Loktanellalitorea, and of 94.0-96.3 % to the type strains of the other Loktanella species. Strain OISW-6 contained Q-10 as the predominant ubiquinone and C18 : 1ω7c as the major fatty acid. The major polar lipids detected in strain OISW-6 were phosphatidylcholine, phosphatidylglycerol and one unidentified aminolipid. The DNA G+C content of strain OISW-6 was 57.3 mol% and its DNA-DNA relatedness values with the type strains of the six phylogenetically closely related Loktanella species were 8-25 %. Differential phenotypic properties, together with its phylogenetic and genetic distinctiveness, revealed that strain OISW-6 is separated from recognized species of the genus Loktanella. On the basis of the data presented, strain OISW-6 is considered to represent a novel species of the genus Loktanella, for which the name Loktanellaacticola sp. nov. is proposed. The type strain is OISW-6 (=KCTC 52837 =NBRC 112781 ).

[Ab] Resumo:A novel exopolysaccharide-producing strain, designated as 5.12 , was isolated from a sediment sample from the Southwest Indian Ridge, Indian Ocean. The strain was Gram-stain-negative, motile, strictly aerobic, and oxidase- and catalase-positive. It grew optimally at 35 °C, at pH 6.0 and in the presence of 3.5 % (w/v) NaCl. Its major isoprenoid quinone was ubiquinone-8 (Q-8) and summed feature 3 (comprising C16 : 1ω6c and/or C16 : 1ω7c), C16 : 0 and C18 : 1ω7c were the major cellular fatty acids. The DNA G+C content was 46.1 mol%. 16S rRNA gene sequence analysis suggested that strain 5.12 is a member of the genus Alteromonas. Strain 5.12 exhibited close 16S rRNA gene sequence similarity to Alteromonas lipolytica JW12 (96.1 %), Alteromonas hispanica F-32 (95.9 %), Alteromonas confluentis DSSK2-12 (95.9 %), Alteromonas litorea TF-22 (95.6 %) and Alteromonas mediterranea DE (95.5 %). Strain 5.12 contained phosphatidylethanolamine and phosphatidylglycerol as the major polar lipids. Owing to significant differences in the 16S rRNA gene sequences, as well as the phenotypic and chemotaxonomic characteristics, the novel isolate described here merits classification as a representative of a novel species of the genus Alteromonas, for which the name Alteromonas pelagimontana sp. nov. is proposed. The type strain of this species is 5.12 (LMG 29661 = MCC 3250 ).
